I was having similar problems. In the end it was Akeebas fantastic Admin Tools that were causing the problem, particularly by using the .htacess maker. My suggestion to anyone experiencing this issue is to completely uninstall Admin Tools and delete any .htaccess files that it has created and go back to the Joomla vanilla .htaccess. Check if compiling then works as it should. If it does, reinstall admin tools and carefully decide which options are needed and whether they have any issues with the server set up. Unfortunately this is the price of security!!

There are ways to work with admin tools it depends a little on how you are using it but it is possible to work with it on the site
