I have gone through the template and the search module and for the life of me I can find where I can shut off the big red search block that is covering up my search window.

I think the issue is the search box takes the height and width values of the logo

The template is its original layout has the logo on the same row as the search

Is there a way to get rid of the box with the icon completely?

Try something like this

#search-toggle {right: 105px;height: 40px;width: 40px;line-height: 40px;margin-top: 22px;}

you might want to finesse it
