We use HikaShop and J2Store with JB templates.
Choice is usually down to the site and user, plus budget. J2Store is easier to integrate as it works within Joomla articles. Generally we use for smaller site that add on ecommerce as it is easier to learn. HikaShop we use on sites that are built more to focus on ecommerce, it is more complex to setup however has as stronger feature set.
We have used both with PayPal, and both support PayPal options well. Both offer free versions, however if you intend to do anything serious with them you will need a paid version to access all the functionality and support.
In terms of JB templates, both work fine to display the basics and both work with bootstrap. If you want to go beyond the basics you will need to consider layout overrides and CSS styling of the component which is not going to be provided by any template. Both are well supported and with basic coding you should be fine, I'm sure JB would be able to help you under there custom support blocks -

For small ecommerce site it is worth taking a look at PayPal's website as they offer the basic code for inserting buttons directly and running small carts from within PayPal. In many cases this will avoid needing a shopping cart component at all, and is less maintenance of the Joomla site and application going forward. Depends on your needs.
