in which css file can I add my own rules for the different breakpoints media queries?

It depends really :)
If its a simple site then perhaps the custom.css file

Hello,
I'll see, if I have a lot of rules I'll create a new css file and place it just before closing head tag, otherwise I will use the custom.css file.
